I realize on a BD25 this amount would be inconsequential, but on a BD5/9, trying to "squeeze" every last MB :p could make a difference to someone. ;)
Thanks for shortening this post for me, selected the wrong quotes code.. :)

The only files / folders were BDMV, CERTIFICATE, and the above mentioned extra folders. The backup did only keep the BDMV , CERTIFICATE and PS3_DISC.SFB, but this file is only 1.5kb.
From the above log, the only change was the input source size, which went from 21.09GB to 20.92GB. What got my attention was the higher bitrates for test 2, which was 221 kbps higher for the main movie than test 1, with only the additional folders removed!

It hasn't yet been implemented, potential future feature.
I can de-select audio, but I can't blank the video? Damn. It's the only feature I really want. Is there a technical reason it can't blank out the unwanted video (trailers and such) to save space?
That would be the best way to fit many BD-50 movies on BD-25. Useless trailers and such can take up a lot of space and time to re-encode.
Is there an alternative that can do it? I thought BD-Rebuilder let me do it back when I made a Beauty and the Beast backup without re-encoding, but I guess all I did was remove the audio.

I had a similar experience (http://forum.doom9.org/showthread.php?p=1493510#post1493510)previously, and after a bit more info back and forth, jdobbs suggested (http://forum.doom9.org/showthread.php?p=1497748#post1497748)I check my config file and make sure that BDMV_CERT_ONLY=1 was set--and then I seem to have totally spaced out on that and didn't do it, but then again I was setting the option in the GUI, not the config, and only manually edited my config file once (for something unrelated), I think a few versions prior to the incident in question, and never carry them over. Anyway, might be worth checking.

I use Clown_BD BD Copier to remove trailers, warnings, etc. It can be a little tricky sometimes and takes some effort, but it's worth it.

Do a movie-only backup -- then you get it without any extras. That feature (when implemented) is meant to allow you to keep some and remove others while retaining the menu.

By setting "Keep only BDMV/CERTIFICATE folders" in the GUI setup page, then "BDMV_CERT_ONLY=1" is set in the configuration file. I can confirm this was set for this test. :)
My suspicion was that though only the BDMV and CERTIFICATE folders were kept in the backup, the size (MB) of the additional folders was not being subtracted so as to allow for this space that is saved by having "BDMV_CERT_ONLY=1" selected to be added back to be available for the video files to be reencoded.

That's precisely what happened to me previously.
I wanted to figure this out, and so reproduced it today as below:
Before doing anything, I took a random m2ts file that was bonus material on a BD, and used tsmuxer to create a BD structure around it. The resulting BD structure was 344MB. The root directory of this shall be known as "testBD".
Control test:
0. "uninstall"/delete existing BD_Rebuilder program directory.
1. "install"/unzip BD_Rebuilder program directory from latest beta (BD-RBV03803.zip). Ran inspect.exe: all "OK."
2. Run BD-RB and change settings as below:
* set "Keep BDMV/CERTIFICATE folders"
* set custom target size to 400 in Setup menu
* set Output Options > Custom Target Size (400MB)
NOTE: No other settings changes whatsoever were made via GUI, and config file was never opened or edited.
3. Pointed the Source Path to the BD structure I had created (testBD), and pointed the Working Path to ...\TESTBDOUT1.
4. Clicked "Backup" button: the rebuild began and quickly successfully completed with no reported errors/problems.

@A.Fenderson
I think you must be mixing up what you're doing, because I just did the exact same experiment you did in which a large file is inserted into the root. I get the "Target too small to continue" when BDMV_CERT_ONLY is off -- but it goes away when I set BDMV_CERT_ONLY on, and the job completes successfully. I also tried it with a folder in the root called "JUNK" into which I inserted a large file. It did exactly the same thing (as it was supposed to). I even renamed the folder to "PS3_UPDATE" just to be sure -- same results.
So the bottom line is -- on my computer it is working as it is supposed to.
Where do you have BD Rebuilder installed (what path)? I have to assume that for some reason the "BDMV_CERT_ONLY=1" isn't being asserted in the INI file. Also -- are you saying "Save" after you set the checkbox in SETUP?

I agree that all folders named anything other than BDMV and CERTIFICATE are removed. I could only assume the reason the bitrates were approx. 200kbps higher on the exact same backup that only had the extra files removed by me manually, as well the total file size of the backup, were because this additional space was now available for the video files. This is why I posted the two logs showing the total source files and bitrates for each backup. :)
This is really not a big concern for me, as I usually remember to delete all files from the Anydvd HD rip except BDMV and CERTIFICATE.

I don't doubt that it's working properly on your setup and possibly others, but I was meticulous in the above experiements, and did every step as described, as I was writing the post and documenting everything, to ensure I didn't do anything I forgot to mention, or otherwise.
The BD_Rebuilder folder is on my desktop:
C:\Documents and Settings\UserName\Desktop\BD_Rebuilder
I am clicking "Save" when exiting the setup menu, as confirmed by the fact that thereafter when I would go to Settings > Output Options > Custom Target Size (400MB) it displayed the custom target size I had entered in the setup menu.
I would conjecture that BDMV_CERT_ONLY=1 is being asserted, due to the below test which I just performed, but that there's some type of (possibly rarely-triggered or otherwise strangely-dependent) bug in the implementation.
Experimental test 3:
Before beginning this test, I moved the 13GB m2ts file completely out of the BD structure (testBD), retained the "ps3_update" folder, and inserted a single, blank file named "file.txt" into this folder.
0. "uninstall"/delete existing BD_Rebuilder program directory.
1. "install"/unzip BD_Rebuilder program directory from latest beta (BD-RBV03803.zip).

3. Pointed the Source Path to the BD structure I had created (testBD), and pointed the Working Path to ...\TESTBDOUT4.
4. Clicked "Backup" button: the rebuild proceeded quickly and without incident/error/warning. The resulting rebuild structure contained only BDMV and CERTIFICATE folders: the "ps3_update" folder was not copied over.

Do a movie-only backup -- then you get it without any extras. That feature (when implemented) is meant to allow you to keep some and remove others while retaining the menu.
Any idea when / if the blanking feature will be enabled in the near future? I really can't find out what tool I used on my Beauty and the Beast backup. I can't get Clown_BD to work correctly with this one. It always has the descriptive audio track enabled by default and there's no way to preview the audio streams in Clown_BD before starting the [extremely long] process.

Clown_BD only makes a movie-only version without menus.
Clown_BD BD Copier is a separate program which allows you to keep menus and anything else you care to.

You'll want to enable mplayer in order to preview specific playlists to determine which ones to eliminate.

jdobbs, has anyone reported a serious audio sync issue when processing a movie-only backup of Japanese releases of Sleepy Hollow and Sky Captain? MediaInfo says Sky Captain is 23.976p and Sleepy Hollow is 29.97p (i.e. not i). No errors during encoding, but audio sync is way way off in the backup. Both movies start with the Japanese distributor's logo animation tacked in the same .M2TS file as the main movie itself, which could be the cause of the issue.

I'll burn it to a BD-RE and try. What threw me though is that BD_Rebuilder itself declared the folder it created as not a valid BD format.
The original disc (all 47GB or so) plays fine on a Blu-ray player.

Actually, in my experience standalone players are too forgiving.
I always say that if every single original disc is played-back fine on a software player, so should the BD-RB'ed copy.
So far most (99%) BD-RB copy I tried on PowerDVD/TMT5 worked flawlessly. The other 1% resulted in successful bug reports after further investigation of the cause of failure.

Sorry but that's just outright incorrect. Standalone players are the standard to shoot for. Software players are almost always much more forgiving. I can create a BD that wildly violates the standard and they will play back just fine on a software player, mainly because it has virtually no buffer or processor limits. Their biggest problem is just poorly written code that does goofy things randomly.

Really? What did it say?
Just pointed it to the folder with the Browse button for the Source field and a message box popped up titled "Illegal Source" and the message "Selected source is not BD format.".
I burned the folder using Imgburn and it would not play on my Insignia Blu-ray player. No message other than "waiting" on the display and it apparently never found what it was waiting on.
I am re-running the rebuild to make sure it wasn't just an anomaly.
UPDATE:
Rebuilt the BD-25. The original rebuild really was unplayable, but this one WAS playable. Not sure what happened on the first iteration. I'm not aware of anything that really changed in the environment. Chalk it up as an anomaly.
However, here is what else I discovered:
If I copy the BD-25 folder to my NAS and browse to it in BD_Rebuilder via "Network" in Windows Explorer (equivalent of \\NAS\Movies\Avatar), I get the error noted above. If, however, I map the folder to a drive letter (V:\Movies\Avatar), it accesses it without error (sees it as a valid BD format). This is true of any BD structure on my file server.
To summarize, same folder accessed via different means yields different results.

I know this has been mentioned in the thread before but I cannot find a solution. Somewhere in there I found that DTS Express would be able to be turned on in some release but I do not know what release that pertained to.
Anyhow, the series has lots of PiP material but the audio is silent which is due to what I understand the lack of DTS Express support. Am I correct? What is the status on this?

That is very definitely a problem in your computer/NAS interface and has nothing to do with BD Rebuilder. BD-RB opens the files etc. via the operating system... it doesn't have any idea whether the source is on a NAS or a local drive. I've seen similar things happen to people who connect via a dodgy USB interface.

Not sure which functions you're using in BDRB but I had problems with UNC paths and calls like FindFirstFile/FindNextFile when I tried to enumerate a remote directory recursively. I ended up writing some code mapping the path to a drive letter.

There appears to be a problem for BD-RB converting the numerous .dts files to .ac3 for a BD9 conversion. The Workfiles folder has the working demuxed .dts file, but the converted .ac3 file, example "AUD_00044_4352" is only 1kb in size, and thus no audio is included for the many extras on this backup.
This was brought to my attention when testing the extras on True Blood season 3. So not only is there a problem with the subtitles, there is an audio conversion problem on several extra features as well. :(

Not a "dodgy USB interface" - internal SATA with standard SMB shares. And it doesn't matter whether it's a NAS or another Win7 computer on the wired gigabit LAN. I have four Windows 7 desktops and two NAS servers on my LAN and the problem manifests itself on any SMB share (even on the local machine). Not saying there may not be an OS issue, but I haven't seen this problem with other programs.

I have the same problem. If my ripped copy is on an (unmapped) Win 7 shared, BD Rebuilder will not reccognize it as a valid copy. Opening it locally works just fine.

I never said it was a "dodgy USB interface", I used that as an example (which is why I said "I've seen similar things happen"). I know how NAS boxes work. But the bottom line is that no matter how they work or how we think they work -- the problem is very clearly outside BD-RB and therefore isn't a bug report.
The test is simple. If you put it on a local drive and it then starts to work, the NAS or its interface is obviously the problem. I run BD-RB using network shares on different computers every day -- and have never had an issue. I do map them as drives, however and it is very possible there may be a dependency there somewhere.
All BD-RB does is ask the O/S to open the files. If there is an issue, it is somewhere between the O/S and the NAS.
It really doesn't matter to me what your other programs do -- but I'd be willing to bet other software will see the same issue under the same circumstances. It's probably the NAS driver, but I really can't say.
I'll do some testing using different methods of opening... (drive mapped and non-drive mapped) -- you never know what might be found.

Must be related to UNC names. Handbrake for some reason doesn't support them, either. Not sure what is behind that.

Ok -- I just tried opening using a UNC path, and it doesn't recognize the BD ("Selected source is no BD format"). It also is exceptionally slow. I'll have to follow the code and see if there is anything I can do about it from within BD-RB. In the meantime I would suggest just mapping a drive.

This has happened on season 3 disc 2 as well.
I ran both discs again, and the same thing has happened. For whatever reason, BD-RB is not converting all of the .dts audio tracks for the numerous extras, but instead there is only this 1kb .ac3 file corresponding to the VID_00....AVS, so when it is remuxed, no audio is present for these extras. :(

The rebuild is successful, Mediainfo shows an audio file is present, its just a silent audio track since being only 1 kb size I think it is acting like a place holder.

I have no sound in bd rebuilder. Everything was installed as instructed on 1st page. When I open bd rebuilder and look down the list of audio there is nothing selected. Have tried deleting and reinstalling, deleting and cleaning registry then installing but have not luck at all. Inspect.exe says
- Windows Version: 6.1 [7601]
- AVISYNTH Version: 2.5.8.0, Ok
- HAALI Splitter: Ok
- FFDSHOW: 3326, Ok
- WIN7 preferred AVC CODEC: Ok
- WIN7 preferred VC-1 CODEC: Ok
- WIN7 preferred MPEG2 CODEC: Ok
- FFDSHOW VC-1 set to "wmv9", Ok
- FFDSHOW MPEG2 set to "libavcodec": Ok
- FFDSHOW AVC set to "libavcodec": Ok
- BD Rebuilder v0.38.0.3, Ok
- X264: Ok
- AFTEN: Ok
- FAAC: Ok
- MP4BOX: Ok
- WAVI: Ok
- TSMUXER: Ok
so everything should be working. Any ideas as I have searched everywhere for answers (before I format the drive again).:confused:

You have to select the desired audio you want in the "Setup". ex.: go to Settings, Setup and set your desired audio and subtitle tracks. You can also click on the audio track while in the regular tree view of BD-RB and select/deselect your desired audio/subtitles for each video file listed. :)

I posted the meta file on the previous page with avs info. :)
The .dts file will open with MPC and plays, but I only get static. This happens with any .dts file, I think because of the haali version being used. ( I tested that version you asked a while back that allowed .dts files to play properly, but you determined that version was buggy, so I removed it! :p ) It does play properly with PowerDVD if I choose "Open With" and play it.
Some .dts files are being reencoded to .ac3 properly, but there are numerous ones, 15+, that have created a 1 kb ac3 file!

I was looking for the one used in the extraction. I need to see if "down-to-dts" was set (it should be when reencoding to AC3).
If you are getting static -- that means it is probably still HD, regular DTS should play back (or at least it does on my system). HD would be wrong for reencoding (nicaudio.dll can't handle it).
You didn't, by chance, start the job and then change audio settings and resume maybe? I don't think that should cause an issue, but you never know.

I don't see any other meta files in the Workfiles folder :o
The dts file will play, just not with MPC. ( PowerDVD works)
I did not stop the job once it started. I do not use batch mode either. Just straight run through to rebuild completion and shut down upon completion. :p
Edit;
The main video's audio track is DTS-HD, and it is demuxed to .dts correctly and is reencoded to 640kbps 5.1 .ac3 correctly.
If I manually demux the .dts track with tsMuxeR of one of these files that have a problem with BD-RB, the file size of this .dts is exactly the same as the one BD-RB demuxed in the Workfiles folder.

@discoballs; RE: the option to select audio is not there in tree view but I know it should be.
You failed to mention what disk you are processing and also what kind of audio files that were originally on the disk. I have seen the problem you are refering to on a few disk before, but can't remember which ones, maybe the Last Emperor, Max & Me, or one of the Girl with Dragon Tattoo's. The audio was there but BD_RB was not able to recognize it. I ended up pre-processing (used either ClownBD or TsmuxeR GUI) it to remove the audio and rebuild it to a BD output that had 640k 5.1 audio that BD_RB was happy to use. I seen to remember it was some LPCM weird bitrate that was not being recognised. Hope this helps

Interesting -- so you're saying the file demuxed directly by TSMUXER directly is also 1K long?
