Sorry, these features aren't easy to implement and to GUI. Surely it will confuse the end user and I will get tons of unauthorized email saying my software suck :)
You can still get the source and mod your own GUI.

What kind of detail do you want? There's nothing much to say, it just starts encoding and then stops.
However, this only occurs with Xvid and x264, not with RV10

Total coincidence, really. I was just like 'Hrm, I want to encode this Lagarith file to x264... What idiot proof GUI's do I know?' So I went to RealAnime and downloaded the latest version posted.

not supported by BeSweet and AAC codec. You need 44KHz or 48KHz.

Ugh. That is a pain. I don't have the codecs nor the programs nor the patience to actually convert and recompress the sound and remux it again.

a fast way would be to make an AVS out of it. RealAnime will upsample the audio then it will work.
This will be automatic in xAnime ;)

Ah, I had a lot of operations running a little while ago, pretty much being unable to use RA. I will test now.
By the way, it is hard to manage your current list because your GUI is so tiny. You could maybe add something to allow expanding the GUI, open another window perhaps, or remove the directory paths. Also allow re-ordering of the list. I had to clear the list so that I could put the avs-file on top to try it.

hum... someone had that error earlier. I failed to reproduce it and his error was gone with 4.1.1.
It seems to think audio is AVS. I'll check that when I come back from work.

What I did:
I used your previous example to put the file into AVS. I used the command line to encode the audio, and unticked "encode audio" in RA. I encoded the avs file by dragging it and encoding it.
EDIT: I managed to successfully merge it with mkvmerge, however, so no harm done I guess. Still, nuisance.

"skip audio" only work well for OGM, MKV and MP4.
What skip audio actually does it to merge the source in the output, whitout encoding it. Your AVS had audio, so RealAnime "merged it" in MKV, which failed.
Use: DirectShowSource("c:\001.avi", audio=false)
before using it in RealAnime

When you uncheck "Encode audio", UOutput takes the audio from the source and put it in MKV. Your source is AVS and can't be put in the final MKV. So, you need to disable the audio from the source then merge manually the video encoded with RealAnime with the audio you encoded manually.
RealAnime can only get audio when "Encode audio" is not checked in OGM, MKV and MP4. It will fail (like you had) with AVS, MPEG, AVI, etc.

I assume the -o switch means the output file: "E:\Anime\2x2=Shinobuden - 01.mkv"
Then we see the video: "F:\RealAnime 4\temp\video.mkv.mkv"

But the AVS is the input file, yes? So why is it trying to merge the input file? Had it been a normal video file, it would mix two videos in the output, no? Because it isn't extracting the audio, and it isn't refering to an external audio file, or am I misinterpreting the command line?

I did append an edit that I successfully muxed them.
And I posted no further complaints about this error re-occouring. Because, in fact, it hasn't. RA puffs along just fine, now.

I'm having two issues:
1) If you enter your desired bitrate and then change how many passes, RealAnime seems to just force the bitrate to change back to 318kbps. So if I set 1000kbit, and then change from 2 pass to 3 pass, RealAnime will magically change the entered bitrate to 318kbps. This is annoying as I've already made a couple of encodes without realizing it changed the bitrate to 318kbps
2) RealAnime is muxing both the source video stream from an AVI and the encoded h264 into the same container. So if I encode a 1GB Lagarith Lossless file with RealAnime, the resulting MKV has two video streams, 1) The 1GB Lagarith 2) The h264. I have to use MKVMerge to get the undesired video stream out of the file.

1) Yeah, dropdown menus change some settings. Best set the bitrate at the end, and best not use 3 pass. Near to none quality boost.
