UpmiX swaps channels

I decided to test various methods of Stereo to AC3 upmixing. (BTW, old movies with sound tracks updated to 6-channel, looks nice !) I used UpmiX batch file. GUI does not work at all. I have few notes on it and one real problem.

First of all, both BeSweet and sox should be in path without spaces (i.e. no "C:\Program Files" there).
Then, BeSweet reads vob files quite well. So the typical
chain is dvdunauthor - encode.bat - demux vob - mux vob with new ac3 - dvdauthor.

Now for the problem. Sometimes it works fine. But sometimes AC3enc swaps LF channel and LFE channel.
All that should go to subwoofer, goes to the left speaker.
It is a bug of AC3 encoding, because if I leave WAVs unprocessed, every channel is in its place. What could be done here ?

Could we see some logfiles? Also what version of upmix are you using?
