Encoding changes audio length

Hi guys,
(Pardon me for my crappy English )
I got some raw video files (encoded with some loseless codec) to re-encode. I have re-encoding videos done with no issue, but in audios I have a strange problem. When I encode audios with lame or ogg, their length get changed a bit, like 100,000 frames to 99,872 frames. And that makes a synch problem... doh!
I tried both gui and command-line, used any version I could get, but the problem remains. I even tested my ram with memtest86 but it was ok.
Is this problem is a normal/common one? Did I missed something? How can I fix this problem? Any help will be appreciated.
