Problem joining and fixing AC3 streams

I'm dubbing a XVID japanese anime serie using the original AC3 audio from the DVD that I own in my languaje. My idea is to make a DVD-ROM with the original AC3 sound in my languaje. The problem is the company who edited my DVDs in my languaje (Spanish) changed the japanese blackscreen with white titles to a new blackscreen with english titles, but the number of frames of the new title is quite different form the original, so now from that point the audio has a delay. I used virtualdubmod to synchonise each part and cutted them. Then I joined them and now the chapter is syncrinised.
Now I demuxed the syncronised AC3 audio to fix the "pops" of the join points using Besliced and here appears my problem...
Besliced removes the "empty" part at the beggining of the AC3 and that empty (null) part is necesary to get the syncronised audio, so Besliced generates a non syncronised but smooth audio.
What can I do?
There's any tool like that old wav editors to edit (cut and paste) AC3 files without reencodeng them?
