iPod and meGUI 2pass v. ABR

I was working with files and converting them into iPod viewable movies.

I was using sharktooth's ipod 5.5G profile. The profile is 2 pass normally, but none of the files loaded into iTunes or the iPod. However, when I changed the profile into ABR, it loaded with no problem.

Why would 2pass prevent a video from loading on to the iPod, but ABR make it work just fine?

Also, as an aside, if I convert videos with MeGUI, I have to extract the raw files and remux them back into an mp4 container again. Is there some way to make the process easier, or am I doomed to have to extract and reconverge?

If it's the latter, are there any good 1 press conversion utilities that support OGM and MKV containers?
