I have the score.avi in 2 cd, and have downloaded the subtitles for microdvd.
When I watch the film, the subtitles are late for 2 seconds

how can I do?

you have to know what FPS your sub title and movie are in - they have to match. If the framerate don't match, you can convert the sub to you movie framerate with "SubTool23".
