You should mix it down to stereo. Audio Tab>Effects>Channels>Stereo
BTW 96kbps is a bit high for HEv2, LC or "Auto" might be better choice.

If the source has 2 audio tracks it only outputs 1 audio track. How can I get it to mux all audio tracks even if I already selected mkv as the container?

Yes. As default first one is selected. You can select the one you wanted from combobox. Selecting is enough, you don't have to do anything else.

I believe JP is the correct language code for Japanese and it's not in the list. I tried JA but it doesn't select the right audio

I'm planning to add support for lame and qaac.
I have a video divided into 2 parts in 2 CD that I need to encode and merge at the same time to make it into just one mkv file. Do this apps have the function for me to do it?

No, it cannot merge it. But if you use the same settings for each part, you can merge them with avidemux without re-encoding.

After you encoded two parts, open the first one with avidemux. Then use File>Append in the menu to select the second part. Select container from the left and save the video. Make sure video and audio codecs are set to copy.

I see. How to make sure it do not try to re-encode? And which version should I use, 32 or 64 bit? I am running on Windows & 64 bit.

By selecting video and audio codecs as "copy". This way it won't re-encode.
Edit: Version shouldn't matter since you won't be doing encoding.

:) It's easier said then done. Audio here is the problem. Syncing with cut video would be difficult.

TX264 is a GUI for x264, ffmpeg, mkvmerge, mkvextract, mp4box, faac, neroaacenc, qaac, oggenc2, aften and flac. It is written in Delphi.
Any advice for me to get the latest revision of all (four versions) x264.exe as in your "TX264\Tools\x264" folder?:thanks:

But I plan to use binaries from the first one because it allows burning in subtitles.

It has issues in Windows 8. There is an error report message popping up, but nothing is wrong with the application itself. I don't really mind, but it may give a false impression to new users.

So far, I've found this to be a very easy to use program, thank you very much!
I've been having a problem thou, trying to figure out how to adjust the bitrate so that each movie in the queue has a different bitrate.
Is that even possible?

I'm still struggling to find the correct settings that will allow me to generate AVC encodes that are compatible with Quicktime player.

First of all, try using presets, profiles etc. They will work better for most of the time and they will make things easier.
I don't know which x264 options fall into which profile or preset, I simply use presets. If you are getting choppy playback then you must "lower" some settings. For example start with High profile with 4.1 level etc and try to find the best settings for you by lowering your settings step by step.
Also why do you use QuickTime for playback?

Not much, it feeds avs file to x264 and does nothing else. You won't get audio from avisynth scripts in TX264.
