If anyone is still trying to solve similar problem, I would suggest to join vobs from both DVDs
"copy /b 1.vob+2.vob... movie.vob"
Then use DGIndex and encode whole movie into whatever needed.
Rip audiotracks from DVDs separatly. Check (open avsDVD1 and audioDVD1 in VirtualDubMod, in File Information - length of videoDVD1; in Stream list - audioDVD1) and make the length of audioDVD1 equval to the length of videoDVD1 with delaycut.exe.
(In that particular Fellowship EE case you should add about 0.5 sec of silence to audioPart1)
Then join audio "copy /b audioPart1fixed.ac3 +audioPart2.ac3 movie.ac3"
Finally you can check sync of your video compressed and movie.ac3 with BSplayer and mux all to avi.
