You may want to look into Avisynth. I know that there are subtitle functions in there that you can use I just can't remember how to use them off hand.
Check out the Avisynth Usage subforum.

Use AutoGK to add the subs to the file.
If you are not familiar with AutoGK here's a guide:
http://www.doom9.org/index.html?/gknot-main6.htm
AutoGK can now output to MP4s, which are playable in PSPs.
If you don't understand that guide try this one too:
http://www.doom9.org/index.html?/autogk.htm
It gives you a basic overview on how to make .AVI files which you can then transcode to another format with your liking program.
Or, you can try YAMB, which is a very good tool for making MP4s with added subs :). A guide is given below as well.

Cheers ;)
Do you want the subtitles to be displayed at all times or selectable? I thought that you wanted them to be displayed at all times. If not, there are a million different ways to join the subtitles, with the main ones mentioned already by Burning Fury.
