Ripping adds 44 seconds of empty space to the subtitle track between chapters

Evangelion collection "0:3" (the field-blended crap from 2001, not the Platinum version) has ~44 seconds of empty space in the subtitle track between chapters 1 and 2 in the main program chain, so all subs are delayed by 44 seconds except during the opening credits of the first episode. This only happens when the DVD is ripped, of course. Everything works just fine on normal DVD players. Does anyone know WTF is happening here and how to fix it?
