The way you have it set up, your package conflicts with and removes mkvtoolnix and subsequently removes everything that depends on it, e.g. mkvtoolnix-gui. Is this just an oversight, or are there some irreconcilable differences between those two packages?

That's the intention. mkvtoolnix and mkvtoolnix-gui are the official packages in Debian and Ubuntu. My package is mkvtoolnix-mb and contains both the command line and the GUI versions. I just don't want to get in the way of the official packages.
