Silence shouldn't generate clicks. So how does eac3to do it?

eac3to only can insert or delete complete audio frames.
With some codecs can insert a silence frame or repeat the last frames (the parameter -edit=H:MM:SS.MMM,Xms with -silence or -loop)

I doubt it can create AAC silence frames then only the -loop can be used.
When the gaps are big than 21.333 it can repeat 1 frame, like I say that can produce, or not, a audible click.

I checked the audio produced by eac3to -- in places where there were gaps, the sound is OK.

You must process video and audio in a separate way, inside AviSynth you can lose the sync.

Yes, that's how it is at the moment.
Of course I can also load an audio file from eac3to into the Avisynth script and it works.
