That's how it's supposed to work. A common denominator framerate is used for encoding because that's the only way hybrid streams can be handled correctly by a standard encoder, it really doesn't matter as long as the framecount doesn't change -- then the output is reset to the correct framerate and the flags are reestablished to their original state during rebuild.

I think you're mistaken about PAL, though, unless it is using pulldown.
