Sorry to overcomplicate things, but since I usually delete my encodes after watching them, I had a hard time finding a working video that I encoded recently, so settings may have been different in MeGUI. However, I also got the mediaInfo logs of the source videos I was using, as well as a log from a file that will only seek the first 2/3rds of the file (although the entire file will play fine if I don't seek).
