And you really tested the first file?
If you want to get rid of the "header stripping" (that's actually the reason why I wanted to see the complete log), go into mkvmerge GUI's options, tick "Disable header removal compression for audio and video tracks by default", restart mkvmerge GUI and then remux a not-working file.
