In the current MKV file, I can only see one subtitle, the one with the long name that ends with 2d.idx. When I read the MKV in tsmuxer, I get a warning message that some of the streams cannot be loaded. I do see all the 3D subtitles, the ones that I see using the converted ISO image. I thought I selected "3D, then 2D", I'm not sure - but I will try that.

OK, this is easy enough to try - I will give that a shot as soon as I get home. Will I still get a mkvmerge.log file if I use this manual process?
