You could run Dedup after some good denoising to minimize the impact of the issue Comatose talked about. A few denoisers you can look at : frequency (dfttest, fft3dfilter/gpu....), motion compensated (MVDegrain, MC_Spuds, TemporalDegrain, MCTemporalDenoise), TNLmeans, at_denoise (from anisotools).... and many others.

It can acually work quite well to remove useless duplicates in anime if you stabilize your frame enough.
Something that you can also try is to run the analysis pass on an over-denoised clip (loss of detail is not very important) to minimize the effect of noise and then apply the results on your clip for VFR duplicate removal (run it after IVTC though).
