The problem always occurs when the next source file in the queue is shorter than the previous file (so it will end up with less chapter points than the previous file). What fixes this is to change the order of the files in the queue so that the shortest files will be processed before the longer files.

I will try to find an workaround since it is indeed nasty ..to solve!
