I have followed this guide (http://forum.doom9.org/showthread.php?s=&threadid=82884&highlight=Stargate+SG1) to get rid of the video/audio sync and it helped, thats great for that was hapenning to many new films.

But subtitles are still out of sync, is there a direct way to resolve this without the need to sync manually? if not, what's the best program to sync idx/sub subtitles?

How exactly did you extract the subs that are out-of-sync, and are they coming up early or late?

The movie was ripped in dvd decrypter in ifo mode (without the useless cells that was causing video/audio being out of sync) and then loaded this to R4R. The first chapter is 00:10:12.18 long, it contained 22 cells and I just left the last cell:

Perhaps if you extract the subs directly from the DVD with VobSub, or re-rip including the useless cells and extract them, they will be aligned.

A simple "fix" would be to open the sub in VobSub Cutter and just set a start point at 1 min. 15 seconds. VobSub Cutter is normally meant for disk splitting, but this works as I've omitted the Universal Studios logo from a file and easily realigned the subs by cutting from them the exact time of the portion omitted.
