ProjectX or other .TS capable polishing apps

I am newb here and trying to convert my HD .TS streams into Xvid's using AutoGK, but the audio is not coming through on 90% of them(http://forum.doom9.org/showthread.php?t=96434) -- thats another issue.

What I am asking help for is how to use ProjectX to clean or "fix" these HD TS files. The reference manual hasnt helped me as I dont know what settings should be checked (and ive checked almost all). I have tried to resave the .TS as "to TS" in ProjectX, but then AutoGK tells me "no audio found" and stops the process.

I tried demuxing, but now I dont know what i do next with the isolated audio and video and what apps to use on those files and how to use them.

I need guidance in cleaning my HD .TS up -- thank you.
