I only do this with mpeg-2 from DVD, but i would assume it is the same.
I make the MKVs by opening mkvmerge GUI (mkvtoolnix package), dropping a VOB file on it an disabling those streams i dont want.
For playback i use MPC, but using haali's splitter (not the MPC-internal matroska splitter). MPEG-2 video decoding is done by FFDShow (you have to enable mpeg-2 decoding in its settings and maybe lower the merit of other mpeg-2 decoders if they try but fail) and AC3 by AC3Filter. I guess AC3 could also be handles by FFDShow. I have not tried with DTS or MPA audio, but the MPEG-2/AC-3 combo works great. Seeking etc is all OK and in my case it uses approx 15% CPU on a 2GHz Athlon XP.
in FFDShow i set MPEG-2 decoding to libmpeg. libavcodec works as well but seems it uses a bit more CPU (maybe 20-30%) and is a bit less responsive
