So I have a near-perfect backup. I deleted all the FBI warnings and the special features I didn't want, stripped the french audio, etc. But my backup is like 40 MB too big. So I was wondering if there was any programs out there that let you compress certain secenes only. I know DVDShrink can, but only if you do it in the re-author mode, and I want to keep the menus and stuff. Are there any other programs that can do it?

hi and welcome to the forum,
i think your best bet would be a vob editing program (vobblanker, pgcedit or vobedit would come to my mind) which lets you remove a single vob cell. most likely this would be sufficient to remove the 40 extra mb and it would be far less hassle than reencoding certain parts... i would simply trim away the credits or so...

Yeah but I like the credits because they carry the mood of the movie if you know what I mean. That and I like the music in them :D. I guess I might be able to take off the very end though, it's not like I watch them all the way through.
I don't really care if it's a big hassle, I just hate losing quality on the main movie.

if you do not care if it is a bit of a hassle, just start over from the beginning, would be the safest method at least...

What do you mean by start over? I'd have to do something differently, otherwise I'd end up with the same thing ;)
I had this idea that I could use DVDShrink to encode the main movie and then replace the VOBs on DVD with the menus and stuff. But I know there would be some problems with the IFOs and stuff :S

It's a question of bitrate. Lower bitrate=smaller size. However, depending on how large the manu is, you may be able to shrink it enough to get it down to size without reencoding the movie itself. You can use Shrink to compress just the menu. Set the whole thing to No Compression first, and then go through the menu shrinking as much as necessary with the Custom Setting. Or you can use MenuShrink to turn it into still images with or without the audio.
