OK. Normally, when a dvd comes with a commentary track I use the follwing method. I encode as normal with the main audio track, so in my avi, I have video and the main audio. Later, I run another encode, but this time i select the commentary track, and stop encoding after AutoGk has encoded from AC3 to MP3. Then, whenever I want the commentary, I use VirtualDubMod to demux the film audio, and replace it with the commentary. Easy!
Now, I have a problem. I have ripped OldBoy onto my pc. This film is in Korean, so I will be using burnt on English subtitles (for standalone compatibility). The problem is that there are 3 commentaries, each with their own subtitle track.
So... I hope to use external subtitles for these tracks. Must I use VirtualDubMod to splice these in like I plan to do wiith the audio when I want to play them back, or can I just place them in the same directory as the avi and will Vobsub pick them up? Also, in order to save time (I have a slow pc) if I was to choose two audio tracks at once, as well as the two corresponing subtitles, would AutoGk create two subtitle files, or just one, which contains both and can be interchangeable. I would hope for the former.

If you would like me to explain a part in greater detail, or I am not being clear, then please tell me. Thanks.

I am not answering the main question: the limits for AGK (in the same job) are:
-2 audios
-2 subs (one burnt-in and one external). the thing is that it is not very clever to do that if you plan to use external ones with the resulting video...

If you are not aiming standalones (but you can try doing it), try using avimuxgui to mux many audios and (yes) many subs not burnt-in but muxed inside the AVI. maybe some players catch them (try subtitle button)

but in this you must rip separately each subtitle of the commentary with Subrip.
all this is approximative though

Audios can be encoded in two steps (2 AutoGK jobs). Subs should be ripped separately into one file using VobSub, SubRip etc...
