I'm trying to reencode the movie Alien which has seamless branching for the Theatrical Version & Directors Cut but when I run it through DVD Rebuilder it gets reduced by 41% whereas when I run it through a trancoder like Nero Recode or DVDShrink then it only gets reduced by 58%. Anyone know why Rebuilder is reducing it so much more or have any similiar accounts of this?

Rebuilder does not compress (yet)the cells that belong to different angles. So there is less space to put the rest of the movie.
Also RB does not compress menus, so if they are big it could be another cause of the difference

Is there some other way or some program that I can use to reencode or transcode those extra cells?

Won't help you with this DVD, but give it some time. I expect to have that fixed in the near future.
