There seem to be quite a few tools that can be used to mux and de-mux Mpeg4 streams into .AVI and even .MP4 now, but how many "non GraphEdit" Mpeg1/2 muxers and de-muxer are there?

Do you want just a number, or list with names? :D
Anyway, I know about 10 prog which can do it, in wider mean.
What do you mean under 'non GraphEdit'? Command line programs or every-one except Graphedit?

It seems like TMPGEnc is the way to go. I had no idea it could provide such flexibility for both Mpeg1 and 2 files: -

Tmpgenc is usually OK, but I had problems in some cases. Mpeg2 part is not free.
If money is not problem, VideoReDo is the best. Probably only for Mpeg2. It can mux AC3 audio too, unlike Tmpgenc.
DVD authoring programs can multiplex too. DVDLab Pro even can make simple multiplex of audio and video to mpg2 stream.
