When I install 3ivX, I can't manage to get the AAC Audio encoder to pop up in VirtualDub. Is it supposed to even be there?

IIRC you can use the 3ivx audio encoder in the graphedit,
"3ivx audio encoder" is "directshow encoder";
Virtualdub is only use ACM(audio compression manager) codec only.
BTW i think the 3ivx audio encoder will give you the low quality AAC,
because they use the old FAAC 1.23 encoder,
May be you can try to use iTunes, Nero or Helix DNA producer,
they will produce higher audio quality.;)
And try to mux the audio/video with AVImuxGUI(for avi) or mkvtoolnix(for mkv).

VDub uses ACM encoders and 3ivX installs a dshow one, which has limits. There is from recollection a free faac based encoder with no restrictions, once again dshow though.

The reason why I'm asking is because I want to use XviD+AAC>mp4UI (when it works). So are there any good encoders like VirtualDub that can handle XviD+3ivX audio?

mp4UI is too buggy right now,
i think the mp4box or mp4creator is a good choice(both of them are CLI apps) to mux audio/video to mp4 container.:p

 I've checked these sources. I never get them to work. I only get a cmd window that closes by itself.

I think both of them should be easy to use, after reading the help info:)

Elias, better not encode audio in virtualdub (do many people do that?)
better encode for example with besweet and afterwards mux the video (encoded with virtualdub) and the audio with a mp4 muxer

i think the mp4box or mp4creator is a good choice(both of them are CLI apps) to mux audio/video to mp4 container.mp4creator has the same issues with packed b-frames as mp4ui
mp4box is save to use, as the 3ivx muxer is save to use

Well, sometime it doesn't properly mux/demux/read with my video(XviD,x264,MPEG1/2) clip. :p
mp4creator has the same issues with packed b-frames as mp4ui
mp4box is save to use, as the 3ivx muxer is save to use
What issue?
Choppy playback?
so far i never encounter any problem(transmuxing MPEG1/2/4/AVC) with latest version of mpeg4iptools' mp4creator60.exe :p
