I'm using Gordian Knot .33.1 and writing to just check if I'm doing the audio delay correctly. I rip with dvd decrypter then I prepare the vobs with DGIndex. The demuxed AC3's file name has DELAY -9ms in it. If I want synchronized audio do I put in 9ms in the encoding screen? Is this also the value I enter into VDubmod if I decide to add the audio later? Thanks

GK will use the delay in the file name for you, you need not worry about it.
When doing a manual mux, you would use "-9" as your millisecond delay. Negative values are an advance rather than a delay, so be sure to use a negative value if the delay is a negative number.

I remember that with GK.28.8, it was using DVD2AVIdg, and the delay value given by that software was the "correct" value. Is this the same case with DGIndex, or does DGIndex calculate values like the DVD2AVI, which would not work with DVD's with closed first GOP's.

DGIndex is evolution of DVD2AVIdg, so you don't have to worry about delay...
