Just frameserve the video with Avisynth into Vdub and you should have no problems.

can you explain how that works? is it a sort of plugin? ive never used it before.

No, that's not what I was talking about at all. What I was referring to can be found here (www.avisynth.org).

maybe you could try using graphedit and avisynth.
