There is "One Click" Mode and the "Three Click" mode (Prepare, Encode, Rebuild)
Why not a "Two Click" Mode: Prepare and Encode+Rebuild
I normally use the Three Click, in order to run RBOpt after the Prepare phase, to tweak bitrates and filters, and sometimes to edit the rebuilder.ecl file.
And then just run the Encode and then the Rebuild phases. Normally there is nothing to do between them. So it seems to me that to have the option to run both sequentially with just a click would be a good option (So I do not have to wake up in the morning just to click the Rebuild button)
