dazzle

I've just encoded a NTSC-movie, where the end result came out a little weird. Between every chapter, there's a brief moment (maybe 1/10 of a sec) of "shakyness" which looks kind of like the "encoding TFF as BFF (or vice versa)"-problem.
The file I get from DIF4U/ReAuthorist is: VTS__03_P03.I-BFF.16~9_1
DoCCe4U gave the settings: Progressive/2:3 Pulldown
But since it was (mostly I assume) Interlaced I did it Interlaced/Alt Scan/2:3 Pulldown the first time around. That's when I noticed the problem.
So I re-did the encoding with the settings suggested by DoCCE4U (Prog/Pulldown), but I got the same problem.
In both sessions everything else looks fine, except for these shaky, brief moments between chapters.
So, do any of you have any idea on how to solve this matter?
For everyones information:
I run DOF4U (1.40)/DOCCE/R.A/CCE 2.50/Scenarist
The movie-VTS had 3 identical PGC:s (2 dummies), which I did manually in Scenarist.
