Possible subs problem

I use DVDRebuilder to do all of the hard work before re-mastering with Maestro (I find Maestro an easy way of forcing subs) which leads me to a possible problem. I use Subrip to first rip the subs from the DVD created with DVDRebuilder and get endless overlaps but if I rip them from the original its fine.
