Audio sync problems with merged VOB files

I have several movies that the original source is 2 or more VOB files (i.e. double-sided disks you have to flip)

I merged these with VOBMerge, and the resulting VOBs play fine, with perfect audio sync all the way to the end.

However using AGK (File Mode), the audio gets badly (over a second) out of sync later in the movie.

Any suggestions?
