Should you deinterlace first or after filtering. I useing before because I not sure what you do for filtering interlace, if it any differnece.

Deinterlace before filtering and resizing.
If you change the picture information before the deinterlacing, the deinterlacer cannot do its job anymore.
If you had any filters that worked only field-based you should use them before the deinterlacing, of course. I don't know any such filters, though...

You could aswell SeparateFields then do you filtering then weave them back to interlaced frames.

You could aswell SeparateFields then do you filtering then weave them back to interlaced frames...but only of course if your desired destination video is interlaced (otherwise it would be a waste of time - cpu and yours ;) )
