I usually rip most of my DVDs manually or use GK, but I'm not going to teach my sister that :p Anyway when ripping some anime DVDs I've found this issue: AutoGK adds 10 seconds to the time stamp of the subs after the first VOB ID because it seems it can' find the correct position? For example for Card Captor Sakura using manual VobSub gives me these time values (for the first wo VOB IDs):
# Vob/Cell ID: 1, 1 (PTS: 0)
timestamp: 00:00:43:843, filepos: 000000000
timestamp: 00:01:09:302, filepos: 000000800
timestamp: 00:01:14:140, filepos: 000001000
timestamp: 00:01:20:346, filepos: 000002000
timestamp: 00:01:21:981, filepos: 000002800
timestamp: 00:01:28:688, filepos: 000003800
timestamp: 00:01:36:896, filepos: 000004000
timestamp: 00:01:41:301, filepos: 000005000
timestamp: 00:01:54:514, filepos: 000005800
timestamp: 00:02:04:257, filepos: 000006000
timestamp: 00:02:33:586, filepos: 000007800
timestamp: 00:02:37:257, filepos: 000008800
timestamp: 00:02:40:960, filepos: 000009800
timestamp: 00:02:46:733, filepos: 00000b000
# Vob/Cell ID: 4, 1 (PTS: 181881)
timestamp: 00:04:13:552, filepos: 00000b800
timestamp: 00:04:18:390, filepos: 00000c000
timestamp: 00:04:45:918, filepos: 00000c800
timestamp: 00:04:55:427, filepos: 00000d000
timestamp: 00:05:10:442, filepos: 00000e000
timestamp: 00:05:37:669, filepos: 00000f000

but AutoGK did this to it:
# Vob/Cell ID: 1, 1 (PTS: 0)
timestamp: 00:00:43:843, filepos: 000000000
timestamp: 00:01:09:302, filepos: 000000800
timestamp: 00:01:14:140, filepos: 000001000
timestamp: 00:01:20:346, filepos: 000002000
timestamp: 00:01:21:981, filepos: 000002800
timestamp: 00:01:28:688, filepos: 000003800
timestamp: 00:01:36:896, filepos: 000004000
timestamp: 00:01:41:301, filepos: 000005000
timestamp: 00:01:54:514, filepos: 000005800
timestamp: 00:02:04:257, filepos: 000006000
timestamp: 00:02:33:586, filepos: 000007800
timestamp: 00:02:37:257, filepos: 000008800
timestamp: 00:02:40:960, filepos: 000009800
timestamp: 00:02:46:733, filepos: 00000b000
# Vob/Cell ID: 4, 1 (PTS: 192092)
timestamp: 00:04:23:763, filepos: 00000b800
timestamp: 00:04:28:601, filepos: 00000c000
timestamp: 00:04:56:129, filepos: 00000c800
timestamp: 00:05:05:638, filepos: 00000d000
timestamp: 00:05:20:653, filepos: 00000e000
timestamp: 00:05:47:880, filepos: 00000f000

I apologize if this has been posted before, but I couldn't find it using the search.

I suspect manual angle/pgc selection in vobsub is not the same as when ripping in DVDecrypter.

I'm not using DVDecrypter to rip subs.

The best practice for AGK is to use DVD Decrypter in IFO mode without streams processing (per the AGK Tutorial), so that the VOB set on HD includes any subtitles streams in the Program Chain. Is that what you are doing, or are you doing something else? I ask because AGK is tied to DVD Decrypter.

As len0x asked, please post your logfile.
