I'm getting a very low quality audio, when MUXing,
What’s the deal?
When encoding AVI and audio separately what program should I use to compile them back together?
thanks in advance

GKnot. Select your audio file in the Audio 1 Tab and set it to "Just Mux".

That's what I've been doing, really low sound is all I get, have to turn the volume on full to be able to hear anything, could it be the hardware problem, soundcard seems to play everything else...

are you using the ac3 audio? in that case, it's common on PC playback. You need to optimize it.
Go to your AC3 filter properties, and fiddle with the output according to your speakers...... dolby and surround wont come out well on 2 speakers.... for mine, it's 2/1+S/W surround for example.Change them while playing a movie, you'll hear the difference. All options are explained in a html file in the ac3filter folder in program files.
There should be a loud button somewhere too (in preset), that gives a right boost.Anyway you should have noticed the sound is low in the original DVD too, it has nothing to do with GK :)
