Well, I am really just getting into backing up with tools other than simple utilities like DVD Shrink but maybe I can give you some idea. What tools are you using? You can do this many different ways
1: Low-Quality--> Simply use DVD Shrink and retain all the menues and tracks; this will most likely result in high compression.
2: Higher-Quality--> Use DVD Rebuilder to transcode or rebuild the DVD using the tracks you want to retain. Basically use any DVD Player, or what I do is use DVD Shrink to figure out which tracks are the episode tracks and then I rip them (using the Re-Author feature to ONLY get the episode tracks) with *no compression* to some directory (this obviates DVD Decryptor) and then I use DVD Rebuilder with CCE to re-encode. After I do that I use TMPGenc Author to make a simple menu so I can navigate the DVD in a standalone player.
There are many more ways and better combinations but if you look these tools up I think you will figure out a solid solution. As well someone more knowledgeable will probably respond. Good luck!

@Rasta:
Instead of running it through DVDShrink to remove unwanted material, why don't you use DVDReMake or DVDStripper? Both of these allow very tight control over what you keep and what you get rid of, plus, it saves you the headache of having to re-author...meaning you keep all the studio produced menus. Then run it through rebuilder afterwards.
I know that Remake costs a little bit, not sure about stripper. But in my humble opinion, remake is worth every penny.

Please post only once on the same topic. Rule 8 (http://forum.doom9.org/forum-rules.htm)
If you'll go to the "One Clicks" forum and run a search there on "episodes", you're likely to find lots of help as this topic has been covered several times. Another source of help with Shrink is the DVDShrink Website (http://dvdshrink.info). Using Shrink is a good place for beginners to start, so have a look and see if this neat program doesn't give you a big boost.
