Do you want to embed the logo and subtitles permanently in the movie, or keep them as a separate picture on DVD? In the first case, you probably should look in other forums as there were several methods mentioned using for example VirtualDub. However, if the your video is already in MPEG format you'll have to re-encode it losing some quality in the process.
Since this is a DVD Authoring forum, presumably you'd want to make a DVD out of your video. In this case, the better solution would be using an authoring program that supports subtitles/subpictures in order to put your logo on the screen in the form of a subpicture. Among affordable software, DVD-lab Pro seems very popular. Professional-level programs include Scenarist and Maestro. You can find some information in DVD authoring guides (http://www.doom9.org/mpg/dvdauthoring.htm).
