How do you do it for .mkv?

Streams-->Stream List-->Add, and then chose any *.srt-File you want to add in your MKV.

I did that, but they dont show up. Do you have to have the video clip be the beginning of the file for them to show?

Where do they don't show up? In your Media Player?
Have you installed the latest Matroska Playback Pack 1.0.2? It includes the latest VSFilter 2.33. Probably you have to uncheck "Hide Subtitles" in its Properties.

I use the latest release of Media Player Classic, and yes, I have installed the latest Matroska Pack. It says that all of the filters and whatnot are registered. I have made a .mkv file of the show "Hellsing" and it contains two .ogg audio files (English and Japanese) and a .srt subtitle file. I save it in VDM and it plays fine in Media Player classic. Video, and both streams of audio. However, the VSFilter doesn't even show up under Filters. It did for awhile, but even then didn't show the subtitles. Even if I selected a subtitle file, it still wouldn't.
Now, I can't even use my subtitler filter for VD that I used to subtitle .avi's (printed the subtitles to the frame). I have no idea what's wrong.

Did you selected another Video renderer as the default ("system standard")?
If you chose the VMR9 (renderless) renderer it could be that the built-in subtitle-filter of MPC loaded the subtitles. Then you can't find the subtitles under "Filters" ('cos the VSFilter doesn't load) but under "Subtitles".
To test if the subtitles are properly muxed in the video, open it in VDubMod and check if they are present in the Stream List.
If you mux subtitles with mosu's mkvtoolnix, do they than show-up in your media player?

Don't worry about your English. Mein Deutsch is nicht so gut. Anyway, I tried selecting a diffrent renderer, and still nothing. I think I am going to System Restore back a few days and try again. If you have any other suggestions, I'd be happy to hear them (i.e. some other media player besides MPC and WMP).

You can try the ZoomPlayer, but when the WMP also can't load the VSFilter (you can check it with the loaded "green arrow tray icon" beneath the clock) ZoomPlayer will fail as well...
Are the subtitles present in VDubMod's stream list?

Well, I did test it in Virutal Dub, the stream does show up.

Then try to re-install the Matroska Playback Pack. If you installed a rip-pack like GKnot, it could be that the VSFilter 2.33 has overwritten by an older one, included in the rip-pack (GKnot includes the Version 2.23).
And try it with the ZoomPlayer or - probably the best choice for MKV's atm - The Core Media Player (TCMP).

Which codec did you use? my bet -- it was VP6... AFAIK, only VP6 decoder conflicts with VSFilter. How to solve a problem? i did it in the following way: i've installed ffdshow, then configured its options in the Codecs submenu (set Raw Video to "all supported"). In this case, VSFilter can smoothly process subtitle streams in MKVs...
