I'm caturing and saving with HuffyUV and serving it into tmpgenc with AVI Synth. The problem is that when I use the DVD presets I get a terrible screetching noise in the background of the audio. Does anyone know why this would be? Thanks.

Oooo, I bet it's because it upsamples it to 48000. There doesn't seem to be a way to stop that since it's probably part of the specification. Do I have to use a differnt source for the audio?
You should overcome the problem of sample rate conversion by capturing at 48 kHz already.
If you need to upsample, I recommend using external ssrc.exe from within TMPGEnc. You can set it via Option -> Environmental setting -> "Audio engine" tab -> "External program" in the "Sampling frequency convertor" box.
For the MP2 conversion I would set tooLAME as external program on the same tab ("MPEG-1 Audio Layer II encoder" box).
