I suppose that MPEG1 uses YUY2 colorspace instead of YV12. Why does QuEnc require YV12 for both MPEG1 & 2 encodes?

No it uses YV12 for MPEG-1. MPEG always uses YV12 apart from in Studio like Profiles AFAIK.
