I've posted this in the mailing list now.

It happens with high-action when switching between interlaced and progressive frames or vice-versa, specially with high-action.

nice to hear. In ffmpeg there is also a padding patch out. I tried to patch it but it doesn't work.

The question is mybe creating the diff-files (Patchfile) out of the mail...
