I know that some tools like dvdshrink and nero recode remove UP automagically now. But if I'm backing up a DVD that is less than 4.7 gigs, it seems like a waste to run that program just to remove them.
Is there a tool available that will do this for me so that I don't have run recode or dvdshrink every time?

Did you bother looking in the Guides section of this site to see if Doom9 has a Guide (http://www.doom9.org/mpg/dvd5-backup.htm) for what you want?

Yes, I did "bother." If there is a particular section of that guide that would be of interest to me, please let me know.
Keep in mind, I am looking for some automated tool, NOT a manual process. If it is going to be a manual process, I will just run it through one of the tools like Recode.

well one way would be to check the appropriate settings in DVD Decrypter, so that when you rip in ISO/File mode it removes the necessary PUOs.
look in 'file' 'settings'.
...although you have to manually click the 'go' button, its about as automated as you can get :D

Yep. You want the ISO portion of the guide. It can't get any easier.
