I have an anime movie I would like to back up on two cds. I would like to also rip the subs and not encode them into the videos, but rather as separate subtitle files. What size should I set video to for both cds in order for the subtitle files to fit onto the same cds as their respective half of the movie?

An subtile file have about 25 ->100KB in format MicroDVD (sub) or SubRip (srt). So you can set yout movie size up to 700MB. The movie and your subtitle file will fit on standard 700MB CD.

If you're going to use the VobSubs that you create in the Subtitle Tab->Configure, then of course the size will vary, depending on how much dialog there is, and how many languages there are. So there's no way to tell you how much space to allow. But if you just add the sub file (by far the larger of the idx/sub files that are created) in the Bitrate Tab->Files->Add, GKnot adjusts the bitrate/filesize automatically. But as Mtz implies, and I also recommend, if you OCR to a text-based format (I prefer SSA), then those files take up very little space.
