OK I've been playing with this and I've discovered a way to trick AutoGK into taking any VOB file as it's source. Here is what I do...
1) Move the VOB into an empty directory
2) Rename the VOB to "VTS_01_01.vob"
3) Create a new textfile in the same directory.
4) Rename the text file "VTS_01 - Stream Information.txt"
5) Add the following lines to the text file...
0x80 - Audio - AC3 / 5ch / 48kHz / DRC / English / Delay: 0ms
0xE0 - Video - MPEG-2 / 720x480 (NTSC) / 16:9
6) Follow the bellow steps to make the above information accurate...

Getting Video Information
---------------------------
1) Open the VOB file in VOBEdit
2) In the left pane click on the first Video Pack
3) In the right pane scroll down and find the video attributes section
4) Use the information in this section to update the resolution and aspect ratio on line #2
Getting Audio Infomration
---------------------------
1) In VOB edit scroll down the right pane until you find the audio track you want.
2) If the number next to [Audio Pack] in the left pane is not 0x80 change the first part of the first line to match whatever it does say.
3) Now click on the Audio Pack and scroll down the right pane until you see a section called "Sample rate + frame size codes".
4) Check the channel subsection and change the "5ch" section of the first line to match this number.
Getting Audio Delay
---------------------------
1) Open the VOB file in DVD2AVI.
2) Go to Audio -> Dolby Digital and max sure "Demux All Tracks" is checked.
3) Now go to File -> Save Project.
4) Select a directory thats easy to access, pick a name for the file and click Save.
5) Wait a few seconds then press Esc.
6) Now navigate to the directory you picked above and look for the files DVD2AVI created. (They'll only be partial files, but all we really need is the file name)
7) Look at the file name of the audio track you want to use and use the DEALY value in the name to update the delay on line #1 of our text file.

7) Save the text file.
8) Open AutoGK and point it at the directory with the text file and VOB.
9) Set AuotGK to match your preference and click Start.

Note: None of my DVD rips have subtitles, so I don't know what to do to make it grab those.
