I have done a search and I think Fred Thompson hit on my problem only he has edited out his original question with no clue as to what the solution was.
I am feeding DV to D2S and using Procoder as my encoder. Well the video looks fine but it is putting out TFF when I select BFF on the options tab. I wouldn't have caught this but I got the bright idea to create a droplet by using the Procoder Project File.pcp. When I examined the settings, D2S was specifying TFF for some reason, (although I had opposite setting on tab).
Has anyone noticed this and is it a bug? Is the only fix to use Fred's reverse field dominance script add in?

The reason I use Simon Walers' ReverseFieldDominance filter is it removes from me the responsibility of rembering to set the configuration. I'm also using ProCoder for interlaced source and this works for me.

I did have some problems with the field dominance tab being set incorrectly in the past. Maybe it wasn't working properly, I don't remember exactly what happened. I just know after ProCoder did its thing (taking its own sweet time, natch ;) ) software players worked just fine but hardware players would screw up. Without the original source, it was a real mess, hence the part of the DVD2SVCD script which just swaps dominance. I used that and frameserving to recompress those files.

Thanks for the info. I have started using the reverse field dominance script now and the video looks fine.
