Well it depends on your container. Matroska supports all kinds of subs, even VobSub subs now! OGM supports .srt and .ssa subs. Then again you can also just leave your subtitles outside and have vobsub load those externaly for you. In that case you have to name the subs the same as your movie and have VobSub autoloading.
