Iīm using Virtualdub to encode a 34min avi(compressed with huffyuv 2.1.1)to divx. I encode it in 2pass mode, and now to my question:

Should I activate the Virtualdub filters (2d cleaner&smart deinterlace) in both passes?

If the filters are activated during 1st and 2nd pass, arenīt the filters used twice?
Thx for help!!

Yup ! Source has to be same for both passes... ;)

This way, source means "INPUT+FILTERS" !!!

I'm pretty new to this stuff too but I think the way it works is that Pass one does it's thing and then Pass two does the real encoding using the information obtained in Pass one. I may be wrong but I think Pass one just creates information that helps Pass two do a better job of encoding. Please correct me if I'm wrong.

You're perfectly right.
