I made my very first attempt with GordianK. For some reason it left the audio out, although I followed the Doom's guide. The audio was a .mpa-file. For the second attempt I transformed the .mpa into .wav, but the problem seems now to be that the project filesize follows the size of the wav-file (470 MB) and don't let me put it to 350 MB, which is the desirable target size.
Any help would be most appreciated,

Your problem seems to be caused by the fact that you have used the add audio button to choose your WAV(/MPA) file - You should only choose a bitrate on the main screen of GKnot and then select the audio when you come to the encoding screen, i.e. when you set the details of DivX/XviD there is also tabs for the audio and how to transcode it. You should only choose a file on the mainscreen if it is already in the format you wish to have in the final AVI file.

*sniff* I remember the time I encoded a movie, and three hours later had a movie with no audio. Another time, I chose the wrong track no. and had audio - but with a commentary. Doh!
