Are you referring to cutting out certain scenes in the movie? or you talking about unwanted stuff like FBI warnings, Company logos, trailers, movie ratings,etc...

There's alot of tools available that can do movie only but I just need to know what you really mean by "scenes".

I guess there are two options:
1. You first have to extract the audio and video streams. DoItFast4U seems to me the best solution for this. If you have an MPEG2 audio stream, you could use the Mpeg-tools within TMPEGEnc to merge the audio and video stream into a program stream (simple multiplex). Then you can into cut it into the pieces you want (merge & cut).
Example:
Your DVD: PartA + commercial + PartB + commercial + PartC
Use the 'cut' option in TMPEGEnc MPEG tools to cut it into three separate parts PartA, PartB, PartC.
From here, use your favourite DVD Authoring tool to create a new DVD containing the three parts.

2. Use the re-author and trim function DVDShrink 3.0 beta5 !
- Copy your VIDEO_TS directory to harddisk
- Start DVDShrink and choose 'open files'. Select the video_ts.ifo file from harddisk.
- Let Shrink analyse your video. It will probably have one 'Main Movie', namely the one you want to butcher. It name will be Title X. (X is a number)
- Choose 'Reathor'. A new window will appear.
- Drag your Title X to the new window.
- Choose Start/End
- Again, a new window will appear. The start frame should be the start of your movie.
- The 'end frame' should be set to the last frame of the first part, so right BEFORE the first commercial starts. Click OK when you're done.
- Now drag Title X again from the first to the second window, and again choose 'Start/End'.
- This time, the start frame should be set to the first frame of your movie AFTER the first commercial. The end frame must be set to the last frame BEFORE the 2nd commercial. Click OK when done.
- Repeat this dragging of Title X and choosing the start/end, until you have all the parts of your tv program present in the new window.
- Once you have them all, select 'Backup!' to create a new VIDEO_TS directory. This one will contain your movie without commercials ! Test it in a software DVD player and burn this directory with your fav. burning app.

I.m.h.o. option 2 is farout the simplest solution. Note though, that with neither of the options, it is possible to cut out the commercials on random frames. Because of the nature of MPEG video, you can only cut on I-frames, which come every 16 frames or so. If this isn't accurate enough for you, the only way is to turn the DVD into an AVI, using an encoder that allows cutting on frame-level (e.g. DV or Huffyuv). Then you can cut out the commercials with a video editor like VirtualDub. Then encode the trimmed avi to MPEG video again and author it to DVD. This is no fun, if you're new to DVD encoding/video editing/dvd authoring...

Forgot to mention: If your butchered DVD won't fit on a DVD+/-R(W), DVDShrink can compress your tv-show to make it fit !
